You'll have better luck in the V6 section.
Who's version of the boxed upper intake are you using?

I don't think anyone sells full kits anymore.
If you shop around, you can find them used for under $2000.

Question

Is it true that the auto transmission of the V6 Mustang from '99-'04 is much stronger than the manual transmission? It has a bigger block, yes? So the supercharger will fit better within auto correct?

A bigger block? Like engine block? No, that is false.

As far as the auto being stronger than the manual that is up for debate. The T-5 is a pretty tough tranny, however just due to the way everything operates an automatic is generally harder to break.

My built T5 took everything I threw at it from my built supercharged V6 and kept going very strong.
Treat it right and it will last forever.

Manual transmission failure usually isn't from power, its from abusive clutches quickshifting and power shifting.
